Pod 042 and Pod 153 discuss their purposes, during which Pod 042 admits that he has developed emotions, which confuses Pod 153.

On the Tower, 9S and A2 fight each other. 9S wants to destroy the world, while A2 wants to save it. The battle rages on while the Logic Virus overtakes 9S almost completely. A2 is forced to activate her Berserk Mode and severs the 2B arm implanted on 9S. After 9S falls off a tall platform, he recovers and hacks into A2.

In the data realm, A2 encounters her old memories and is tormented by the infected 9S. However, after Pod 042 assists A2, she is able to escape to another realm that contains 9S's core memory. Moments later, a projection of a Red Girl, Adam, Eve and several other machine lifeforms appear, revealing that The Tower was meant to be a cannon that would destroy the human server on the Moon. However, as time progressed, they decide that they would carry the memories of the machine lifeforms to discover a higher meaning in space, calling it the Ark. Adam and Eve ask A2 if she wants to join them on their journey, but she declines and entrusts 9S to Pod 042 and Pod 153, knowing that he is beyond fixing. A2 remains behind and destroys the Tower, leaving her to die as it collapsed around her.

Pod 042 and Pod 153 confirm the deaths of the YoRHa Androids and initiate data deletion, however due to their desire to save the Androids, Pod 042 resists abiding by the protocol and decides to take 9S's body to repair.

On the way, Pod 042 expresses a desire for an alternate ending to what has occurred. The Pod System orders that all Pods must gather to purge all data. Pod 153 rises up and leaves 042 on his own.

Pod 042 meets Pod 567, and the latter orders 042 to comply. 042 refuses, and 567 orders all Pods to destroy 042. During the fight, 153 is able to hack into a laser satellite system, clearing the way for them to escape. Moments later, 567 catches up to them along with the rest of the Pod system, forcing Pod 042 and Pod 153 to make their last stand.

After defeating all the Pods, a heavily damaged Pod 153 brings 9S's severed arms to a deactivated 2B and 9S, completing their repairs. However, she does not make it in time and deactivates. Soon after, 9S is reactivates followed by 2B, who greets 9S by his nickname.

Meanwhile, A2 has also been repaired by an unnamed android wearing a white outfit, resting next to a Lunar Tear.
